After creating a dev game, I lost all the initial setup, almost all territories and borders, etc....

Did you try to right click on the "actions" button in the design page and click "Restore" to choose a past save point for restoration?

That helped Cram...wasn't able to get everything back, but got most of it.

I was completely unaware of the restore function, having never used it before.  Is this new or has it been around awhile?

The other thing is to make sure your editing the right scenario, and creating a board on the right scenario.  I've had alot of trouble with that in the past...

The restore option has been around a while.  

Now the restore is no longer working for me...this gets extremely agitating to have to keep re-adding territories and borders.

Which is the latest restore with valid data (that you know of, anyway).

I think the problem is when I switch the board from a 3v3 game to a 2v2 game...it just seems to remove almost everything.  I can restore back to a 3v3 version, but then anytime I switch to the 2v2, I lose it.

This sounds similar to my Roses problem..

I'm going to assume these are scenarios and that there is a master board. Are you unable to edit and save certain things even though the section is unlocked?

I had initially tried adding the 2v2 as a scenario (keeping the base as 3v3)...then, when I lost things, I decided to remove the scenario and updated the base to 2v2...and then lost things again.

You're losing things on the 2v2 as a base board?  That's not good.

What operation is it that results in losing the territories / borders? I can't reproduce this...

It happens after I've changed the number of players from 6 to 4 (main tab which includes board descrip) and after I've updated the scenario setup (in design tab) and then removed the two unnecessary colors (colors tab).

Are there any territories in one scenario that are not in others? - the result of less  players?

No scenarios...just the setup.

Tom, I've re-created the map as a 2v2 game now. Please don't invest any more time on this (unless you're trying to pin down a map designer bug) as I think I've got everything in place now.
