I've done some more research, and I think this is a serious problem, so I'm making a new thread to hopefully get Tom's attention.
Something is wrong with the native player for new maps. There are three of us now who have experienced it, so I decided to look into it more.
I created 3 new maps - dual layer w/flog, dual layer no custom fog, and single layer. Very simple maps. I used the map editor, never exported or imported XML. All three had the same problem - native player just fills small circles for each territory.
So then I tried copying a map and making a new version of an existing map. This worked ok in the native player. But as soon as I replaced the board or fill image, it stopped working.
I'd like to test if non-image changes trigger this problem also, but I've run out of time. And I think it might be valuable for someone else to try this and see if they get the same results I am.

Quick update - it's a problem with all new Fill Mode boards whereby the SVG that is required to display the board in the Native Player is failing to generate properly. The failback for the Native Player where an SVG file can't be found is to accept clicks within a Circle Mode area only.
Copies / New version of existing boards are working because it is just copying the existing SVG file instead of creating a new one.
Boards should work fine in Flash (Designer and Player).

Thanks for checking into this tom. Good to know you've ID'd the issue.
OK, I think this has finally been fixed. Sorry (as always!) for the delay, it was a tricky one to track down.
To fix the problem for any particular board you'll just need to go into the Designer and hit the Save button which will regenerate the SVG file for the map.
Note this only affected Fill Mode boards.
