    i don't know if this is a bug or a problem with me. 

    I made a board, then in my first scenario, i need to delete half of the territories. When i do so, and move the territories around, then save, it resets (putting the territories back) when i reload the page...

    Make sure you have unlocked 'territories' for that scenario.

    If scenarios are setup for a map, are people able to play the Base board or just the scenarios?

    You can only play the scenarios, but often a designer will leave one scenario locked to the base board and it will be equivalent to the base.
